User is fully aware of tracking app on her phone. Is there any logging in place or possible to note (or log in the periodic reports I receive) the user stopping location services or otherwise interfering with the app by disabiling or stopping/starting the app?

Yes, on your account page, enable the option "Email me when location service or other critical setting is disabled in tracked device".
